In fact I don't think it is - the pugn- root is Latin and involves fighting. Something that's "repugnant" is literally something that fights back, according to the etymology. So being pugnant (or as the actual English word from the root is, pugnacious) is being fighty, basically.

I think the issue here is that re-, whilst it denotes doing something back, isn't in itself a negative marker. This one is from latin pellere, to drive - something repulsive repels, it drives you backwards. Whereas something pulsive drives you forwards (hence the modern word pulse).
